If you plan to go to Tsukiji Fish Market, go during a weekday during the non-festive season. We got caught up in the crowd of tourists coming to see Tokyo during Hanami (cherry blossom viewing season). We left the house at about 05:00, got there at 07:24, queued... and didn't get seated until 12:08. Just in time for lunch. It was blinkin' hot as well. I'm certainly not doing that again, not even if another family member came along to visit. The sushi turned out to be decent, but it wasn't worth getting up at an ungodly hour and waiting over five hours for. Anyway, it was an experience that I've tried and done.
Other then the places shown below, we also went to Ameyoko Market in Ueno, Kappabashi Street which specialises in plastic food imitations and other restaurant/kitchen equipment, and climbed Mount Takao.
